When adjusting my swr reading, do ihave to run the antenna craze through the amp to set the swr,I use the amp now on my 2000 cobra base

I bypass the amp to set swr cause your antenna is what you tune. YMMV

When using an amp, the SWR between the radio and the amp and the amp and the antenna. Improperly tuned input stage can make tuning swr in the final difficult. Clean in, clean out. Sometimes just a small change in the coax between radio and amp can have a big affect on the output of the amp.
